upgrading buildings and resources used
when upgrading a building, does it use the resources that the current building was built with with the addition of the difference in the amount of resources needed between the current building's cost to build and the upgraded building's cost to build? Or does it just use the upgraded building's cost to build without using the resources that were used to build the current building?

Yes, when you upgrade a building opposed to just building the upgraded version, the cost is the new buildings cost minus the cost of the older one.
For example, a silo costs 20 ore and a large silo costs 120 ore and 35 steel. If you upgrade the silo to a large silo it will deduct the 20 ore from the total cost and will take 100 ore & 35 steel for the upgrade. This is cheaper than selling the silo back (8 ore) and building the large. It's not a big difference in that example, but can save a lot for the larger, more expensive buildings later on in the game.
